Logging script not running

I have an odd issue. It seems that if I have users shutdown at night then when they logon in the morning their scripts don't run. I get them to logoff then back on the scripts run fine. I put 2 different types of timers on the scripts without a change. I use ping in the batch and I use sleep in the kix script.
Any thoughts on what else I can try? Our domain controllers are both virtualized on 2 different Esx servers.

Do both domain controls have all the files they need to process the login script?

How are you runing the scripts? Through what medium. GPO ? or What?
