First of all you needn't 'put' KiX on any 'desktop'. If you wanted to copy to %windir% you could, or you can run it from a share.

How you run your scripts depend on whether you have any legacy Wintendos. Most ppl start KiX with a BATch file and not many do GPO scripts, especially logoff scripts. With the GPO scripts, the placement of the scripts and binaries are crucial.
