I would suggest not to save the KiX executables and the scripts in the GPO\GUID\ folder. Just save the BATch file there. I suggest you setup a folder structure under NetLogon that mirrors the OU structure and place your scripts in there.
You can then call the script from the BATch with:
\\domain.tld\NetLogon\WKix32.exe \\domain.tld\NetLogon\OU\OU\script.kx
