Just redirect output to the bit bucket, like this:
Shell "%comspec% /c rd /s /q $Directory >nul 2>nul"
Might also suggest to wrap your statement differently, like this:
Shell '%comspec% /c rd /s /q "$Directory" >nul 2>nul'
with single/double-quotes - just incase $directory ever contains a long filename !
